Stapler Expanded Options

The stapler is one of my most used tools, but there are a few functionality features I would like to see added:

Adding folders to the combine PDF function, would create bookmarks based on folder structure
Option to add index (From template would be great) to combined PDF
Layer options. Right now the layers print even when deactivated through stapler. Can this be an option?

I nearly always use the Combine function to create multi-page documents @Isaac.Harned , what do you find are the main benefits of using the Stapler instead?

If you are talking about the right click in explorer and combine, it is still the stapler that does this. If you are talking about combine in revu, then I would rather be able to multi-select within explorer and combine in that way. Either way, neither option gives me the ability to create bookmarks based on folder structure or index, so adding that functionality to both would be great.
