Create a command whereby a markup can be "nudged" on a pixel-by-pixel basis. For example, the "align top" command will not work here because the actual tops of the markups are not the top segment of the polygon.
I believe it is more like 10 pixels at a time, but if you select a markup, you can nudge them around with the arrow keys.
This is where I value the full-screen crosshair interface, to check alignment for things like this after zooming in and arranging things.
