When I try to overlay two documents, I have my default settings set to "all pages", however, I have to manually change each document in the overlay list to all pages. Why is this function not working? It used to work in older versions (2015).

May I ask which version you are using now? If you are using Revu versions 2019 or older, we will not be able to assist here as these versions are no longer supported on our end.
