why do my mark ups disappear when I overly it on my new revised PDF?
Try exporting the markups (Ctrl+F2) from the old version and importing (Ctrl+F3) them onto the new version instead of using the overlay function. Alternatively, you could flatten those markups on the old version, then use the overlay function.

I am not sure if it is related to this issue or not, but when I overlay structural drawings over architecturals, I can't see the Architectural plans when the structural overlay is turned on, which almost makes the overlay procedure somewhat ineffective. I would like to know if there is a way to make the overlay somewhat translucent?
yes I believe you are experiencing the same issue as I am and hopefully we can get help from Bluebeam to address this issue
this program is totally useless if I can't overlay my revised pdf with my marked-up pdf!!!
@Thad if you have a reseller (ATG, Applied Software/Graitec Group, Arkance, etc.) perhaps one of their customer support folks can walk through this with you…
