I have some custom tool sets that recently have been showing these small numerical boxes. See attached. Not sure how they showed or how to get rid of them.

you can't. They're a default set up. Most people just leave them on My Tools. If you don't want them, set up a dummy tool chest and put them there.
oh, those are Hotkeys. They use to be only available in My Tools, but the recent 21.6 update allowed you to transfer them to any tool box.
Click on the Gear Icon in My Tools and choose Set Numbering.
Yes…but then "Set Numbering" just this shifts them to another toolbox. It does not turn them off altogether. How do you shut them all off?
That's the same thing I'm experiencing. I want them to go away.
To clarify and expand this question and response, in case others stumble upon this post in the future:
The post title calls this a "custom tool chest issue," but from the included image, it appears that these are custom tools placed by OP in the default My Tools tool chest.
Any markup tools placed in the My Tools chest automatically get 'tagged' with a sequential number in the upper-right corner (as shown in OP's image). These are keyboard shortcuts to each tool in My Tools. (For example, when OP is in a PDF window, pressing '2' would make the OP's PS-rectangle markup tool active, ready for placing in the PDF.) By reordering tools in My Tools, the user can set which tools are assigned to which shortcut.
This functionality exists by default (only) in the My Tools chest and cannot be turned off nor enabled in other tool chests. For OP to "get rid of" the keyboard shortcuts, they would need to move their custom tools out of the My Tools chest and into any other (default or custom) tool chest.
