This might not apply here but in a similar situation running "unflatten" on the document and then re-flattening without "markup recovery" enabled helped.

@Rob Fetherston :) - The only way I found so far is to turn off "Take Vector Snapshots". That leaves you stuck with Raster snapshot limitations, but it gives the exact look you have displayed. I think with vector snapshots, it copies the data used to create the image (the mathematical equations, plus the source line weight data). I don't think a snapshot captures your line weight preference, so it pastes the source data instead of your display preferences.
In the image below, the green rectangle is roughly the area I took a snapshot of. With "Take Vector Snapshots" turned on, I got the copy just to the right of the original. Blend mode set to Normal. With "Take Vector Snapshots" turned off, I got the copy further to the left. It retained the desired line representation, but it also kept the white pixels in the background, so there's no transparency. Not sure how important the line weight is, but that's what I get when I try to get the results you seemed to be desiring.

It's one of those features that when I saw it I thought "how come it took us so long to get this set up, seems like an obvious "next step". Excited to see what people think of it when the beta starts next week.

Mark up Capture sounds fun! I just started using Capture more and was thinking of suggesting that idea.
Update: It is really cool. Before, I would open the image in Revu, edit it, then use the capture tool to upload the image again. However, if I needed to change the markup, I had to delete the current one from the capture tool, open the image file again to make the edits, then add it back into the capture tool again. much less fun than it is now. It's pretty much the exact tool I hoped for. Possibly better!

Luke Shiras, As far as i can see it is not possible.
You can create a group of multple groups in the markings list but not ungroup multiple goups.

I don't know why it took so long to occur to me, but you can group the groups together, then remove group nesting, and ungroup. This will ungroup everything back to individual objects.
Edit: As I said before… that's a bit terrifying and awesome.

Re: Revu and compatibility with windows multiple desktops / multitasking
I also have the same issue. I get around it by having two bluebeams open, one on each desktop. To open a PDF I then need to drag and drop it rather than double clicking.
It does work.. but having Bluebeam aware of multiple desktops would be awesome and much easier..
Re: Page scale - list of presets
Edit: Here's something you could try. If it works, just ignore the rest of the comment. lol
When applying a scale to a page, select custom, and then input the scale you want to use. Then, select "+Add Preset". This will add your custom scale to the list of saved presets (custom scales go to the top of the list).
This won't delete the default list, but it will place your preferred list at the top, so the rest won't even matter really.
Original: I agree that it would be nice to do some sort of organizing at the very least. Maybe a pin or favorites type feature? Then the scales wouldn't be deleted forever, but they also wouldn't feel as cumbersome maybe? Either way, I'm with you on this one.
